Endophytic Fungi: From Symbiosis to Secondary Metabolite Communications or Vice Versa?

Endophytic fungi (EF) are a group of fascinating host-associated fungal communities that colonize the intercellular or intracellular spaces of host tissues, providing beneficial effects to their hosts while gaining advantages. In recent decades, accumulated research on endophytic fungi has revealed their biodiversity, wide-ranging ecological distribution, and multidimensional interactions with host plants and other microbiomes in the symbiotic continuum. In this review, we highlight the role of secondary metabolites (SMs) as effectors in these multidimensional interactions, and the biosynthesis of SMs in symbiosis via complex gene expression regulation mechanisms in the symbiotic continuum and via the mimicry or alteration of phytochemical production in host plants. Alternative biological applications of SMs in modern medicine, agriculture, and industry and their major classes are also discussed. This review recapitulates an introduction to the research background, progress, and prospects of endophytic biology, and discusses problems and substantive challenges that need further study.

¿PODEMOS HABLAR DE “INTELIGENCIA VEGETAL”?

A diferencia de los animales, las plantas son seres sedentarios que viven ancladas al suelo (aunque no todas). Para sobrevivir en ese estado, han evolucionado de un modo tal que les permite nutrirse, reproducirse y defenderse de varias maneras de los animales; además, han estructurado su cuerpo de forma modular para hacer frente a los ataques externos. Gracias a esta estructura, la depredación animal (por ejemplo, la de los herbívoros que se comen una parte de las flores o del tallo) no constituye un problema grave. Las plantas carecen de órganos únicos, como un cerebro, un corazón, pulmones o uno o más estómagos; esto se debe a que si sufrieran daños o fueran extirpados (por ejemplo, por parte del herbívoro que acabamos de mencionar), ello pondría en peligro la supervivencia del organismo en su conjunto. En las plantas, ninguna parte individual resulta indispensable, ya que su estructura es, en general, redundante y está constituida por módulos repetidos que interactúan y, dadas ciertas circunstancias, pueden sobrevivir incluso de forma autónoma. Estas características diferencian a las plantas de los animales y hacen que se parezcan más a una colonia que a un individuo.

 

Una de las consecuencias derivadas de esta estructura tan distinta a la nuestra es que las plantas se nos antojan lejanas, ajenas, hasta el punto de que a veces incluso nos cuesta recordar que están vivas. El hecho de que los animales posean un cerebro, un corazón, una o más bocas, pulmones y estómagos los convierte en seres cercanos y comprensibles. Pero con las plantas es distinto. Si no tienen corazón, ¿significa eso que carecen de circulación? Si no tienen pulmones, ¿es que no respiran? Si no tienen boca, ¿es que no se nutren? Y si no tienen estómago, ¿no digieren? Ya hemos visto que para cada una de estas preguntas existe una respuesta adecuada y que las plantas pueden llevar a cabo todas esas funciones aunque no dispongan de órganos que las controlen y desarrollen. Ahora tratemos de preguntarnos: puesto que no tienen cerebro, ¿las plantas no razonan?

 

El primer juicio a propósito de su inteligencia deriva precisamente de esta duda: en ausencia del órgano destinado a una determinada función, ¿cómo es posible que dicha función pueda realizarse? Y, sin embargo, ya hemos visto que las plantas se alimentan sin boca, respiran sin pulmones y ven, saborean, oyen, se comunican pese a no disponer de órganos sensitivos como los nuestros. Entonces, ¿por qué ponemos en duda que sean capaces de razonar? Nadie negaría que las plantas se alimentan y respiran, así pues ¿por qué la mera hipótesis de que puedan ser inteligentes provoca una reacción tan fuerte de rechazo? Llegados a este punto, se impone dar un paso atrás y preguntarnos: ¿qué es la inteligencia? Puesto que se trata de un concepto tan amplio y difícil de delimitar, es normal que existan multitud de definiciones distintas (la más divertida es la que dice que «existen tantas definiciones de inteligencia como investigadores encargados de definirla»).

 

Lo primero que haremos, pues, es escoger una que se adecue a nuestro caso. Podríamos optar por una definición amplia, como: «La inteligencia es la habilidad para resolver problemas». No es la única que tenemos a disposición; también podríamos elegir otras, pero por el momento quedémonos con ésta. Una alternativa interesante podría ser la que dice que la inteligencia es una prerrogativa humana, ya que está ligada al pensamiento abstracto o a cualquier otra capacidad cognitiva típicamente humana, mientras que el resto de seres vivos tendrían en su lugar unas «capacidades» de naturaleza distinta para las que habría que encontrar un nombre adecuado. Parece razonable, pero ¿es verdad? ¿Qué rasgos hay que nos hacen humanos y que no sean replicables?

Theoretical Clues for Agroecological Transitions: The Conuco Legacy and the Monoculture Trap

The multiple ecological crisis that we are facing forces us to ponder the transition toward sustainable agricultural systems. Two key uncertainties need to be unveiled in addressing this problem; first, we need to identify the general features of alternative models that make them sustainable, and second, we need to explore how to build them from the (flawed) existing systems. In this work we explore these two questions using an ethnoecological and theoretical approach. In the exploration of alternative models, we evaluate an ancestral farming system, the conuco, characterized by, (i) the use of the ecological succession to constantly renew its properties, (ii) the increase of its biodiversity over time (in the horizontal and vertical components), and (iii) the self-regulation of the associated populations. Next, we characterize the topology of ecological networks of agroecosystems along the transition from a monoculture to a conuco-like agroecological system. We use topologies obtained from field information of conventional and agroecological systems as starting and arrival points. To model the dynamics of the systems and numerically simulate the transitions, we use a model based on Generalized Lotka-Volterra equations, where all types of population interactions are represented, with outcomes based on a density-dependent conditionality. The results highlight the relevance of increasing the connectance and diminishing the degree centrality of the conventional systems networks to promote their sustainability. Finally, we propose that the transitions between the monoculture and the agroecological systems could be figuratively interpreted as a cusp catastrophe, where the two systems are understood as alternative stable states and the path from one to the other cannot be reverted by just reversing the values of the control parameter. That is, once a system is in either of these states there is a tendency to stay and a resistance to move away from it. This implies that in the process of transition from a monoculture to a multi-diverse system, it is prudent not to despair if there are no immediate improvements in the performance of the system because once a certain point is reached, the system may experience an abrupt improvement.

How much of the world's food do smallholders produce?

The widely reported claim that smallholders produce 70–80% of the world’s food has been a linchpin of agricultural development policy despite limited empirical evidence. Recent empirical attempts to reinvestigate this number have lacked raw data on how much food smallholders produce, and have relied on model assumptions with unknown biases and with limited spatial and commodity coverage. We examine variations in crop production by farm size using a newly-compiled global sample of subnational level microdata and agricultural censuses covering more countries (n=55) and crop types (n=154) than assessed to date. We estimate that farms under 2ha globally produce 28–31% of total crop production and 30–34% of food supply on 24% of gross agricultural area. Farms under 2ha devote a greater proportion of their production to food, and account for greater crop diversity, while farms over 1000ha have the greatest proportion of post-harvest loss.

Soil multitrophic network complexity enhances the link between biodiversity and multifunctionality in agricultural systems

Belowground biodiversity supports multiple ecosystem functions and services that humans rely on. However, there is a dearth of studies exploring the determinants of the biodiversity–ecosystem function (BEF) relationships, particularly in intensely managed agricultural ecosystems. Here, we reported significant and positive relationships between soil biodiversity of multiple organism groups and multiple ecosystem functions in 228 agricultural fields, relating to crop yield, nutrient provisioning, element cycling, and pathogen control. The relationships were influenced by the types of organisms, that soil phylotypes with larger sizes or at higher trophic levels, e.g., invertebrates or protist predators, appeared to exhibit weaker or no BEF relationships when compared to those with smaller sizes or at lower trophic levels, e.g. archaea, bacteria, fungi, and protist phototrophs. Particularly, we highlighted the role of soil network complexity, reflected by co-occurrence patterns among multitrophic-level organisms, in enhancing the link between soil biodiversity and ecosystem functions. Our results represent a significant advance in forecasting the impacts of belowground multitrophic organisms on ecosystem functions in agricultural systems, and suggest that soil multitrophic network complexity should be considered a key factor in enhancing ecosystem productivity and sustainability under land-use intensification.

A complex network framework for the efficiency and resilience trade-off in global food trade

Global food trade is crucial for food security and availability. Trade is typically optimized to promote efficiency, whereas resilience is increasingly being recognized as another important objective. However, it is not clear if prioritizing resilience comes at the expense of efficiency or if the two objectives can be promoted simultaneously. We develop a complex network framework to assess the relationship between resilience and efficiency of food trade for the last half century. There is a competitive relationship between efficiency and resilience when only network topology is considered. However, a cooperative relationship between efficiency and resilience exists when the intensity of trade connections is accounted for. Policy makers can use this framework to evaluate the relationship between efficiency and resilience in critical supply chains.

Plant defence to sequential attack is adapted to prevalent herbivores

Plants have evolved plastic defence strategies to deal with the uncertainty of when, by which species and in which order attack by herbivores will take place. However, the responses to current herbivore attack may come with a cost of compromising resistance to other, later arriving herbivores. Due to antagonistic cross-talk between physiological regulation of plant resistance to phloem-feeding and leaf-chewing herbivores, the feeding guild of the initial herbivore is considered to be the primary factor determining whether resistance to subsequent attack is compromised. We show that, by investigating 90 pairwise insect–herbivore interactions among ten different herbivore species, resistance of the annual plant Brassica nigra to a later arriving herbivore species is not explained by feeding guild of the initial attacker. Instead, the prevalence of herbivore species that arrive on induced plants as approximated by three years of season-long insect community assessments in the field explained cross-resistance. Plants maintained resistance to prevalent herbivores in common patterns of herbivore arrival and compromises in resistance especially occurred for rare patterns of herbivore attack. We conclude that plants tailor induced defence strategies to deal with common patterns of sequential herbivore attack and anticipate arrival of the most prevalent herbivores.

Rapid evolution of bacterial mutualism in the plant rhizosphere

While beneficial plant-microbe interactions are common in nature, direct evidence for the evolution of bacterial mutualism is scarce. Here we use experimental evolution to causally show that initially plant-antagonistic Pseudomonas protegens bacteria evolve into mutualists in the rhizosphere of Arabidopsis thaliana within six plant growth cycles (6 months). This evolutionary transition is accompanied with increased mutualist fitness via two mechanisms: (i) improved competitiveness for root exudates and (ii) enhanced tolerance to the plant-secreted antimicrobial scopoletin whose production is regulated by transcription factor MYB72. Crucially, these mutualistic adaptations are coupled with reduced phytotoxicity, enhanced transcription of MYB72 in roots, and a positive effect on plant growth. Genetically, mutualism is associated with diverse mutations in the GacS/GacA two-component regulator system, which confers high fitness benefits only in the presence of plants. Together, our results show that rhizosphere bacteria can rapidly evolve along the parasitism-mutualism continuum at an agriculturally relevant evolutionary timescale.

Identifying plant mixes for multiple ecosystem service provision in agricultural systems using ecological networks

  1. Managing agricultural environments in a way that maximises the provision of multiple ecosystem services is a significant challenge in the development of sustainable and secure food systems. Advances in network ecology provide a way forward, particularly in arable landscapes, as they incorporate mutualistic and antagonistic interactions associated with crop production.
  2. Here, we present an approach to identify mixes of non-crop plant species that provide multiple ecosystem services while minimising disservices. Genetic algorithms were applied to the Norwood Farm ecological network—a comprehensive dataset of antagonistic and mutualistic species interactions on an organic farm in the United Kingdom. We aimed to show how network analyses can be used to select plants supporting a high diversity of insect pollinators and parasitoids of insect pests, but low diversity of herbivores. Further to this, we wanted to understand the trade-offs in ecosystem service provision associated with conventional management practices that focus on individual ecosystem services.
  3. We show that multilayer network analyses can be used to identify mixes of plant species that maximise the species richness of pollinators and parasitoids (natural enemies of insect pests), while minimising the species richness of herbivores.
  4. Trade-offs between ecosystem processes were apparent with several plant species associated with a high species richness of both positive (pollinators and parasitoids) and negative (herbivores) functional taxonomic groups. As a result, optimal plant species mixes for individual ecosystem services were different from the mix simultaneously maximising pollination and parasitism of pest insects, while minimising herbivory.
  5. Synthesis and applications. Plant mixes designed solely for maximising pollinator species richness are not optimal for the provision of other ecosystem services and disservices (e.g. parasitism of insect pests and herbivory). The method presented here will allow for the design of management strategies that facilitate the provision of multiple ecosystem services. To this end, we provide a protocol for practitioners to develop their own plant mixes suitable for farm-scale management. This avenue of predictive network ecology has the potential to enhance agricultural management, supporting high levels of biodiversity and food production by manipulating ecological networks in specific ways.

(c) The plant species mixes that have low values of the optimiser (i.e. low species richness) are removed from the pool of potential mixes. Plant species in the remaining mixes are recombined (d) into new mixes to replace the networks that are removed during the selection stage. In (e), random plant species not already in the mix are added to the plant mixes. Finally, the new plant mixes which have been altered from the initial mix defined in (a) are then taken through the entire process again (b–e). This continues until an optimal plant mix is identified, or until the maximum number of iterations is reached.

Modelos Matemáticos en la Agroecología: Oportunidades y Desafíos


La agroecología se ha establecido firmemente como una disciplina científica, esto necesariamente involucra su desarrollo en diferentes áreas del conocimiento. Un área particularmente importante (y con gran potencial) es el empleo de modelos matemáticos. Aquí se muestran, haciendo énfasis en aplicaciones prácticas, algunas oportunidades que el uso de modelos matemáticos le brinda a la agroecología. De igual manera, se señalan ciertos desafíos existentes para que estos puedan ser ampliamente incorporados en la disciplina. Con este fin se presentan 3 ejemplos relacionados (respectivamente) con: 1- el diseño de experimentos, 2- el aprendizaje estadístico y 3- el modelado matemático de sistemas ecológicos. En un primer ejemplo se muestra como el diseño de experimentos permitió obtener resultados positivos y perspectivas de exploración prometedoras, en una investigación que busca soluciones a problemas relacionados al cambio climático en viñedos en transición orgánica en la zona central de Chile (Quinta Región). Posteriormente se presenta como, la combinación de datos precisos (y abundantes) en conjunto con herramientas de aprendizaje estadístico, permitió la construcción de un modelo exitoso de predicción de cosechas en manzanos orgánicos en la Región del Maule en Chile. Finalmente, se muestra como el empleo de un modelo matemático dinámico de ecología de poblaciones, permite desarrollar diseños prediales agroecológicos para solucionar algunos de los problemas asociados a la enfermedad del dragón amarrillo (HLB) en plantaciones de cítricos.

Entonces apareció el zorro:

-¡Buenos días! -respondió cortésmente el principito que se volvió pero no vió nada.

-Estoy aquí, bajo el manzano -díjo la voz. 

-¿Quién eres tú? -preguntó el principito-.¡Qué bonito eres! 

-Soy un zorro -dijo el zorro. 

-Ven a jugar conmigo -le propuso el principito-, ¡estoy tan triste! 

-No puedo jugar contigo -dijo el zorro-, no estoy domesticado. 

-¡Ah, perdón! -dijo el principito.




   




 Pero después de una breve reflexión, añadió:

-¿Qué significa "domesticar"?
-Tú no eres de aquí -dijo el zorro- ¿qué buscas?
-Busco a los hombres -le respondió el principito-. ¿Qué significa "domesticar"?
-Los hombres -dijo el zorro- tienen escopetas y cazan. ¡Es muy molesto! Pero también crían gallinas. Es lo único que les interesa. ¿Tú buscas gallinas?
-No -díjo el principito-. Busco amigos. ¿Qué significa "domesticar"? -volvió a preguntar el principito.
-Es una cosa ya olvidada -dijo el zorro-, significa "crear vínculos... "
-¿Crear vínculos?
-Efectivamente, verás -dijo el zorro-. Tú no eres para mí todavía más que un muchachito igual a otros cien mil muchachitos y no te necesito para nada. Tampoco tú tienes necesidad de mí y no soy para ti más que un zorro entre otros cien mil zorros semejantes. Pero si tú me domesticas, entonces tendremos necesidad el uno del otro. Tú serás para mí único en el mundo, yo seré para ti único en el mundo...
-Comienzo a comprender -dijo el principito-. Hay una flor... creo que ella me ha domesticado...
-Es posible -concedió el zorro-, en la Tierra se ven todo tipo de cosas.
-¡Oh, no es en la Tierra! -exclamó el principito.

El zorro pareció intrigado:

-¿En otro planeta?
-Sí.
-¿Hay cazadores en ese planeta?
-No.
-¡Qué interesante! ¿Y gallinas?
-No.
-Nada es perfecto -suspiró el zorro.

Y después volviendo a su idea:

-Mi vida es muy monótona. Cazo gallinas y los hombres me cazan a mí. Todas las gallinas se parecen y todos los hombres son iguales; por consiguiente me aburro un poco. Si tú me domesticas, mi vida estará llena de sól. Conoceré el rumor de unos pasos diferentes a todos los demás. Los otros pasos me hacen esconder bajo la tierra; los tuyos me llamarán fuera de la madriguera como una música. Y además, ¡mira! ¿Ves allá abajo los campos de trigo? Yo no como pan y por lo tanto el trigo es para mí algo inútil. Los campos de trigo no me recuerdan nada y eso me pone triste. ¡Pero tú tienes los cabellos dorados y será algo maravilloso cuando me domestiques! El trigo, que es dorado también, será un recuerdo de ti. Y amaré el ruido del viento en el trigo.

El zorro se calló y miró un buen rato al principito:

-Por favor... domestícame -le dijo.
-Bien quisiera -le respondió el principito pero no tengo mucho tiempo. He de buscar amigos y conocer muchas cosas.
-Sólo se conocen bien las cosas que se domestican -dijo el zorro-. Los hombres ya no fienen tiempo de conocer nada. Lo compran todo hecho en las tiendas. Y como no hay tiendas donde vendan amigos, los hombres no tienen ya amigos. ¡Si quieres un amigo, domestícame!
-¿Qué debo hacer? -preguntó el príncipito.
-Debes tener mucha paciencia -respondió el zorro-. Te sentarás al principio ún poco lejos de mí, así, en el suelo; yo te miraré con el rabillo del ojo y tú no me dirás nada. El lenguaje es fuente de malos entendidos. Pero cada día podrás sentarte un poco más cerca...
El principito volvió al día siguiente.

-Hubiera sido mejor -dijo el zorro- que vinieras a la misma hora. Si vienes, por ejemplo, a las cuatro de la tarde; desde las tres yo empezaría a ser dichoso. Cuanto más avance la hora, más feliz me sentiré. A las cuatro me sentiré agitado e inquieto, descubriré así lo que vale la feliçidad. Pero si tú vienes a cualquier hora, nunça sabré cuándo preparar mi corazón... Los ritos son necesarios.
-¿Qué es un rito? -inquirió el principito.
-Es también algo demasiado olvidado -dijo el zorro-. Es lo que hace que un día no se parezca a otro día y que una hora sea diferente a otra. Entre los cazadores, por ejemplo, hay un rito. Los jueves bailan con las muchachas del pueblo. Los jueves entonces son días maravillosos en los que puedo ir de paseo hasta la viña. Si los cazadores no bailaran en día fijo, todos los días se parecerían y yo no tendría vacaciones.

De esta manera el principito domesticó al zorro. Y cuando se fue acercando el día de la partida:
-¡Ah! -dijo el zorro-, lloraré.
-Tuya es la culpa -le dijo el principito-, yo no quería hacerte daño, pero tú has querido que te domestique...
-Ciertamente -dijo el zorro.
- ¡Y vas a llorar!, -dijo él principito.
-¡Seguro!
-No ganas nada.
-Gano -dijo el zoro- he ganado a causa del color del trigo.

Y luego añadió:

 -Vete a ver las rosas; comprenderás que la tuya es única en el mundo. Volverás a decirme adiós y yo te regalaré un secreto.

El principito se fue a ver las rosas a las que dijo:

-No son nada, ni en nada se parecen a mi rosa. Nadie las ha domesticado ni ustedes han domesticado a nadie. Son como el zorro era antes, que en nada se diferenciaba de otros cien mil zorros. Pero yo le hice mi amigo y ahora es único en el mundo.

Las rosas se sentían molestas oyendo al principito, que continuó diciéndoles:

-Son muy bellas, pero están vacías y nadie daría la vida por ustedes. Cualquiera que las vea podrá creer indudablemente que mi rosa es igual que cualquiera de ustedes. Pero ella se sabe más importante que todas, porque yo la he regado, porque ha sido a ella a la que abrigué con el fanal, porque yo le maté los gusanos (salvo dos o tres que se hicieron mariposas ) y es a ella a la que yo he oído quejarse, alabarse y algunas veces hasta callarse. Porque es mi rosa, en fin.

Y volvió con el zorro.

-Adiós -le dijo.
-Adiós -dijo el zorro-. He aquí mi secreto, que no puede ser más simple : sólo con el corazón se puede ver bien; lo esencial es invisible para los ojos.
-Lo esencial es invisible para los ojos -repitió el principito para acordarse.
-Lo que hace más importante a tu rosa, es el tiempo que tú has perdido con ella.
-Es el tiempo que yo he perdido con ella... -repitió el principito para recordarlo.
-Los hombres han olvidado esta verdad -dijo el zorro-, pero tú no debes olvidarla. Eres responsable para siempre de lo que has domesticado. Tú eres responsable de tu rosa...
-Yo soy responsable de mi rosa... -repitió el principito a fin de recordarlo.

Ecological and evolutionary approaches to improving crop variety mixtures

Variety mixtures can provide a range of benefits for both the crop and the environment. Their utility for the suppression of pathogens, especially in small grain crops, is well established and has seen some remarkable successes. However, despite decades of academic interest in the topic, commercial efforts to develop, release and promote variety mixtures remain peripheral to normal breeding activities. Here we argue that this is because simple but general design principles that allow for the optimization of multiple mixture benefits are currently lacking. We therefore review the practical and conceptual challenges inherent in the development of variety mixtures, and discuss common approaches to overcome these. We further consider three domains in which they might be particularly beneficial: pathogen resistance, yield stability and yield enhancement. We demonstrate that combining evolutionary and ecological concepts with data typically available from breeding and variety testing programmes could make mixture development easier and more economic. Identifying synergies between the breeding for monocultures and mixtures may even be key to the widespread adoption of mixtures—to the profit of breeders, farmers and society as a whole.

The evolution of coevolution in the study of species interactions

The study of reciprocal adaptation in interacting species has been an active and inspiring area of evolutionary research for nearly 60 years. Perhaps owing to its great natural history and potential consequences spanning population divergence to species diversification, coevolution continues to capture the imagination of biologists. Here we trace developments following Ehrlich and Raven’sclassic paper, with a particular focus on the modern influence of two studies by Dr. May Berenbaum in the 1980s. This series of classic work presented a compelling example exhibiting the macroevolutionary patterns predicted by Ehrlich and Raven and also formalized a microevolutionary approach to measuring selection, functional traits, and understanding reciprocal adaptation between plants and their herbivores. Following this breakthrough was a wave of research focusing on diversifying macroevolutionary patterns, mechanistic chemical ecology, and natural selection on populations within and across community types. Accordingly, we breakdown coevolutionary theory into specific hypotheses at different scales: reciprocal adaptation between populations within a community, differential coevolution among communities, lineage divergence, and phylogenetic patterns. We highlight progress as well as persistent gaps, especially the link between reciprocal adaptation and diversification.
